I have been reading this for as long as i remember reading webcomics when this one was just beginning as fan service mostly.
Please try this story again, it has come a long way and has matured into a great story and i really mean this.

I can’t believe how long I’ve been reading this myself, but yeah, give it a chance.

Sometimes you have to read a few pages at once to get the gist, or you might miss small things because of the format, but in some ways I think it speaks to the depth of the story. It’s come a really long way, art-wise as well as story.

It might be either too big of a leap or something that requires reading more than one page at a time to understand (not saying either of those wouldn't be my fault).

The Silver Dragon here has appeared a few times to save them, but his identity has never been really explained. They've said before he's a hot-head, and he said his powers make him more emotional.

Annie and Thomas followed Grace to that warehouse, and they tried to sneak in and deal with the sleepwalkers themselves. They might have done it, if Tabitha hadn't smashed through the skylight worried that Annie was in danger.

Thomas knocked out that guy in the welding suit and fought with Zoe until she got him with the taser.

When they got in trouble, Connor sent Thomas for backup. The Silver Dragon appears and knocks out Zoe- he mentions having a grudge against her, and he recaptured the guy in the welding suit.

When The Silver Dragon finds out that Connor and Annie are gone, he travels to rescue them. When he starts to fight Annie, Connor worries that the Silver Dragon will hurt her-- but he doesn't seem to be able to punch her.

He calls Pulse Annie before correcting himself, and here calls Bolt Tabitha, and seems to know a lot about their powers.

The answer to the problem is-- who is he?

You've made it pretty obvious who he is, I won't say so as not to spoil it but I'll point out some clues

1) Comments about the mimic and their ability being hampered by size.
2) Clark Kent is never around when Superman is
3) He has a lot of info that a disconnected person would not have
4) He seems to have a special caution when dealing with Annie.
5) Most people who work in the base are in some way super powered or connected to super powers but there is one person working there who didn't seem to be... until now.

I think the path to the answer is pretty obvious.

Damn right. It's her dad isnt it. (I know who he really is but this is for the fun). All stated could also fit her dad. Tall decent build grudge for hurting his daughter. Emotional his daughter is doing dangerous stuff. Powers complications aren't always bad.
